Need some advice

I painted my 66 Mustang 18 months ago, SPI Epoxy, body work, SPI 2K, SPI Epoxy, Martin Senour TEC base, SPI Clear.
I sucked at laying down the clear and had a bit of cutting/buffing in front of me. I had a change in jobs that required me to move back to CO, which stalled out the project and forced me to move it.

During the move it got a deep scratch in the paint on the roof from a falling light fixture, the scratch is down to metal in the worst spot. I also noticed a crack in the finish around the quarter to trunk seams.
Do I sand the scratch down to metal, hit with epoxy again then base? I am concerned about the epoxy/new base sticking to the existing coats.

For the cracked areas I had used fibrehair? It was a filler with pieces of fiberglass in them. I was thinking of working all the way down to the base of the crack then?

I also would like to reclear the whole car, what do I need to do over the rest of the car to prep the current paint to accept the clear?

Sorry if these are newb questions, but I am definitely a newb.

the scratch on the roof will need more then just epoxy and base, it needs to be feather a little and skimmed with glaze, then spot primed and blocked before moving on to color, and epoxy under the filler is never a bad Idea. as far as prepping the surrounding paint just 320 far enough out from your repair to do your priming, after your primer has been blocked I would wet sand with 600 and use a gray scotchbrite to prep the rest so you can blend and clear. if the factory lead is still in the seam on the quarter it needs to be removed and the seam needs to be welded solid before moving forward if not you'll never keep it from cracking
