I was wet sanding my trunk lid and burned the the clear. I wasn't sure and kept add it then I was into the primer.
OK , so what is the best way to fix this. So I have clear on the lid. Can I scuff and repaint or do I need to primer, paint and re clear

Since I assume all the peel is out of the lid, you just need to scrub it very well with a gray scuff pad and some soap, mask it up, spot the color in the corner, then clear the whole lid.

I am in a similar situation, when I shoot my base down I keep lifting the edges at the burn through. I tried a really light coat and still have this issue. Do I need to epoxy over it, or is there an easier way?

Sometimes that happens when coatings are fresh and sometimes in other circumstances too, like repairing a cheap paint job. Light coats of epoxy primer with good cure time may help. Putting the area out in the sun before proceeding may help also.

I just went through this. I shot a little epoxy over it, let it dry overnight and it was good to go.

I shot a bit of epoxy on it, let it sit 21 hrs, and now I am getting this when I shoot my base over it. Its only pulling up at the edges where the epoxy is feathered over the old clear. Did I not let it sit long enough? I hit it with some 1000grit to feather it and it sanded very nicely, nothing to make me think it wasnt fully cured.

Switch to a faster reducer and spray lighter coats of base.

That's the only way I can think of without having to sand the fresh paint off and starting all over again in that panel.
