Blotches in clear coat

I was cutting and buffing roof on my car when I found these blotches in clear coat. I had previously used spi highsolid and had a burn through on quaterpanel. The quarters and roof are connected with no seam breaks. So I scuffed the roof,quater panels, and reshot the clear with 4 coats. I could not get back to cut it for a few months. I was cutting and buffing and ran into a spot about 3 inches that would not buff out. It is not a base coat repair area or burn through. So I decided to sand roof and quarters again and reshoot again. That is when I found these blotches. When I wet check they look good. I just want to make sure not going to cause any issues with reclear. The sanded area is with 500grit. I am reshooting with highsolids again. The other 3 inch spot I am planning on a little base over it before clear just to be on safe side.

Well, when you have burn throughs, you have to re-base them. I think that's what those look like, burn-throughs that got re-cleared. Normally, those show, sometimes not too much, but almost always under certain lighting conditions.
 
So to be on safe side I should put some base on the spots before I reclear?
